In my opinion, all the cases in the game have their own merit. Case 1, at first glance, seems to only be there for instructional purposes but it features Maggie, who becomes pretty important in T&T, and also has Phoenix's dream. Also, let me point out that it seriously only took me about half an hour to play. I think a single song could cover the entire thing. Perhaps getting rid of the amnesia storyline? When I saw that the game was really and truly doing such a ridiculous and over-used plot technique like amnesia I rolled my eyes so hard they got stuck looking at the sky for a few minutes.
Now the third case is a different story... From reading this thread, I think I'm the only person who actually loved the case. It was fun, I could imagine really great circus music being used in the songs, and the ending made it different from some of the other Phoenix Wright cases. In the end, nobody is revealed to be evil like they usually are. Franziska's character development is also important, along with the Edgeworth cameo at the end. We could shorten the case if everybody hates it so much. I"m sure there's stuff we could take out. And why do people hate Moe with such a burning passion? Sure, watching him laugh for a full minute on the screen annoyed me but if we got a great person to voice him, it would be so much fun to write him into the songs.
On the topic of RftA, I think it makes sense in the storyline of JFA. JFA is mostly character-driven. It focuses on the story of Edgeworth, Phoenix, and Franziska and the quest for 'justice.' RftA gives the story behind 'Prosecutor Miles Edgeworth chooses death.'
In my opinion, here's what the order should be:

One song dedicated to Case 1

A shortened Case 3
I like Pleady's idea of Will Powers finding Nick there. So then we proceed to Case 4.
(Also, can we have a song dedicated to "Edgeworth chooses death"? I'm already imagining the phrase 'Prosecutor Miles Edgeworth chooses death' being sung really slowly and dramatically by Edgey.)
